I support this with the added notion that when you buy the initial CQC Perk, you pick a specialization (Kenjutsu, Taijutsu, whatever) and any subsequent specializations you purchase come at a rather substantial cost as well. I don't have a good number in mind but hypothetically let's go with what's below.
Second Specialization - 8 Third Specialization - 16 Fourth Specialization - 32
It would let you pick up Taijutsu as a secondary specialty without burning yet another Spec slot but it would be costly enough that people wouldn't just freely pick it up. I dunno, just an idea. I personally approve of this because really letting martial artists be competent makes for cooler fights. Hell another solution, make each subsequent specialization carry a -1 from your CQC tier penalty. That should balance it fine as well.

I used to take taekwondo a long time ago. We learned that a large majority of the stuff we used could also be applied in parts of Kendo and other sword related skills. The movement was there, but not the actual skill. We usually learned basic sword stances on Friday's to help with the martial arts. I don't think merging CQC is as bad as people are making it out to be. I Like Prophets idea on how to make it work, but I don't know how to balance shit that well Lol.

TKD sucks. Learning basic stances is in no way similar to the countless hours of practice it takes to master different disciplines. As someone that has practiced striking, grappling and weapon arts for multiple years I'll say this. Sometimes what you learned is "good" in one art under their ruleset is a mistake in another one. The skills are not as transferable as they're made out to be. There are a plethora of diffefences, different distances, different movements, different positioning, etc. The speed that i have acquired with my jab is not transferable to a sword swing, they are completely different motions.

See while i think you're mostly correct, we were shown ways how to utilize them similarly. This was years ago though.. I was like 14..? Not saying things were 100% accurate. I'm also not saying someone who punches someone can just pick up a sword and go "ye i know x martial arts and can easily use this weapon." Either that or my masters were full of shit.
